Kindly advise whether the employer is allowed to pro-rate fixed allowance
against unpaid leave taken.

Yes, in my opinion it is only reasonable to prorate it together with salaary.

May I ask you another point related to the the previous query.
If the employer did not specify in the employment contract
that the Fixed Allowance will be pro-rated against unpaid leave
can the employer proceed to pay on pro-rated basis.

I really don't see that is an valid argument. Allowance is part of the salary and I don't see the rationale why allowance cannot be prorated while salary is prorated. You mean to say f one is on one month no pay leave, and he should still get his allowance? Anyway, I think it would be better for you to give a call to the Labour Department and talk to the officer for an official opinion.
