I have received a medical certificate from an employee dated 6 Sept for medical leave from 1 Sept - 30 Sept. Can the company reject backdated medical certificates issued by the doctor ?

By backdated you meant you received it late? It that is the case, why reject? He might have difficulty in handing over the MC due to the illness or injuries.

The mc was dated 6 Sept 2012 and the doctor gave the employee mc for 1 Sept until 30 Sept. From what I see is that the employee only went and seek treatment on 6 Sept and asked for mc from 1 Sept onward.

Then you better ask the doctor what it is it all about the date difference.
