My company is closing down and the HR is asking us to tender our resignation letter. Is this the correct procedure?

Don't tender your resignation. If you do, you may lose all the benefits which you may be entitled to. Read up the Employment(Termination and Layoff Benefits)Regulations for more details.

I've work in this company for more than 5 years, they agreed to pay me 3 months basic salary but required me to tender my resignation. Is there any guideline for how many months salary they should pay me back? Shall I file a complain to Labour Department?

Yes, you can always approach the Labour Department and get a better understanding of your case.
